3D genome organization is an essential component of transcriptional regulation. We study how 3D genome organization, the modifications of histones and insulator proteins work together to establish and maintain gene expression programs, using mammalian cells as a model. We combine experimentation, bioinformatics and, in collaboration, biophysical modeling. Particularly, we are interested in the structural interplay between the two fundamental processes that structure genome architecture in mammalian cells: loop extrusion and the formation of liquid-liquid phase condensates. We mostly address this question using Nano-C, an assay that we recently developed and that combines PCR-free enrichment of pre-selected loci with long-read Nanopore sequencing. Using this approach, we can determine 3D structure at highest resolution with single-cell precision.
